I went over this with a civil engineer (buddy of mine at work) and he showed me the kind of calculation a civil engineer would have to do to determine whether a paintball could break a window or not, after not understanding half of what he was writing on the whiteboard, he explained it to me like i was a 5 year old.
Bottom line is that it can but it'll depend on the thickness, surface area and composition of the glass, plus how it's anchored (frame or screws, that kind of thing. It also depends on the angle, speed and location the paintball hits it at.
In few words, to get a break, you want a relatively thin sheet of poor quality glass with not too much or too little surface area and anchored at the 4 corners, not held completely at the sides. Oh and you want to hit it dead center at a perfectly perpendicular angle.
