I am considering getting a cheap stock cocker(any suggestions) to upgrade in my free time and will looking on forums heard something about different bodytypes. I was wondering what different types of bodies there are, if any, and what effect that might have on future upgrades.

Well, you're right, but I don't think that's what they were referring to.
There's the older style 99' and older cockers which have a few parts that are incompatible with the 2000 models and newer. Then there is the merlin, which has some funky stuff to it... not sure about those, but some parts on the merlin bodies aren't completely compatible either.

just stick to WGP bodies
the only difference would be valve body size....like on my hybrid you can't upgrade the valve because the valve space inside the cocker is smaller so adding something like a rat 3:16 wouldn't fit...i wasted money on a rat valve....
and some is stuff like barrel threading....like some VERY far off wannabe cockers have spyder threading instead of cocker

I guess I made that up myself. So should I just get a WGP Sport Trilogy? I dont know much about autocockers, I'm just looking for a very basic gun that I can turn into a very tricked out gun over time.
Well autocockers are not basic. If your looking to learn about guns get a Trilogy. There not very good but what you learn helps you in the long run. If you don't want to spend alot of time doing maintance on your gun than don't get that gun.

I'm not looking to spend alot of money on a gun right now. What I am planning is getting a really cheap gun and then making it a really good gun over time. Would there be any problems with putting an E2 or something like that on a Trilogy Sport?
the only difficulty will be either be buying a new front block so you can use regular pneumatics along withe new solenoid that comes w/ eblades, or just get the $20 bracket for just the noid. I think the noid is bit harder to find though, and getting a regular front block IMO is a better choice, you could probably find a used one for $20, and then you could put sick pneumatics on it like a regular cocker.
