Poppet vs. Spool

Do you like efficiency or a smooth shot more?

The Protoge is a Poppet valve gun
They are louder, have more "kick", and are more efficient, and require little maintenance

The DM6 is a Spool valve gun
They are quieter, have a smoother shot, and are generally less efficient, and require a litte more maintenance and care

Spool valve guns are usually lower in profile, since poppet valve guns are usually stacked tube style (save the Marq), so if you want a lower profile, the Spool valve guns are shorter

Stuff like that make them different

Both are durable, both will shoot faster than you'll ever need, both are accurate

The DM6 will just need a bit more care than the Protoge

spool problems are gennerally a little harder to nail down than poppet problems, i enjoy my dm6 very much but if you are new to paintball (it kinda sounds like you are) then the 6 is not for you and frankly im not so sure the protege is either

Protege for sure. If you can afford one, you can afford a d7 or 8 instead of a 6.
